Overview
ImageJ core already supports a couple of microscopy-specific file formats such as Zeiss lsm. Far more support can be added by installing Bio-Formats.
Fiji - just just imageJ (batteries included. It is an easily self updatable, and installable distrubution of imageJ with built in scripting, plugins and other cool stuff.
A lot of analysis can be done using ImageJ, i.e. Colocalization.
